For future reference, you can take the Silver Line (bus rapid transit) directly from the airport (with stops at all terminals). It's free from the airport and goes to South Station, where you can connect to the Red Line.
It looks like you might have been at ICA in between major exhibitions. It's not a huge museum, but it's often worth a couple of hours.
My favorite museum in the Boston area is the Peabody Essex Museum in Salem, which is an easy train ride from North Station. At Harvard, you can go to their natural history museum to see the glass flowers, which are incredible. The other thing I recommend in Cambridge is a walk around Mount Auburn Cemetery. Oh, and ice cream at Toscanini's near MIT.
